Regarding 3: Since Einstein's E=mc^2, it has been known that a  
property of matter, its motion, can be transformed into new matter.  
This happens every day at the large accelerators.
Other distinctions that are useful in everyday life are also  
relativized by quantum theory.
The mutual conversion between bosons and fermions relativizes a  
distinction between force and matter. The famous wave-particle duality  
shows that the distinction between localization and delocalization  
also appears to be situation-dependent.
How material particles can be constructed from AQIs is shown in the  
cited papers. However, this is partly quite extensive mathematics.

Regarding 2: the AQIs as the mathematically simplest possible quantum  
structures are the truly fundamental entities. However, I would not  
yet call them information in the usual sense, although they are of  
course mathematically equivalent to quantum bits.
But because everything else can be constructed from them, both matter  
and meaningful information, they form the basis for describing nature.

Regarding 1, the AQIs have the advantage of not requiring any further  
definition as a clear mathematical structure. However, they are of  
course open to different interpretations. There are so many different  
definitions of information, all of which are well suited to their  
respective situations and purposes, that I don't want to try to add  
yet another one to them.
